I have just completed a few double sided boards and drilling from the top side does work okay however you have to have confidence in your alignments and setup because you don't get any visual indicators that the top side and bottom side have matched until after you have finished etching the top side...

I just completed my first PCB using auto leveller and it worked very well. Indeed I did an etching test pass at 0.1mm and got a perfect outline of the board.
